Can anyone advise the best method and filler to repair small holes in indoor slate tiles. I have attached a photo of the worst case.

You could potentially fill these voids with a cement repair mix coloured with an oxide. Due to the natural variation in the colour tone of the tiles, it would be difficult to get an exact match, but a functional repair can be achieved. The repairs could be fairly unnoticeable once the damaged portions are resealed with your satin/gloss coating.
The other option is to investigate professionals who specifically deal with natural stone tiles, and either have the damaged tiles replaced or seek assistance with the repair.
