brand new roof is scratched & the sheets are rolled up in some sections in my two storey home under construction

The deformed sheets, while unsightly shouldn't cause any issues, but they are still a defect that should be rectified. The scratched powder coating in the valley gutter however will allow water to contact the steel and eventually corrode. This is a defect that will absolutely need to be rectified.
I understand that your home is still under construction which means your builder is contractually obligated to fix defects to their workmanship. You should communicate your concerns with your builder so they can begin the rectification process.
