Looking for advice on how I can cover these stair gaps whilst still looking nice.

There appears to be enough depth under the lips of the stair treads to add timber boards across the openings. I'd suggest using DAR Pine of the correct height and length. You'll likely need to use something like 140 x 19mm 1.8m DAR Pine Premium - 1.8m and trim the width and length down with a circular saw or jigsaw to suit the gap. The timber can then be fixed into position along its top edge and sides. You can then screw up through the stair tread into its bottom edge. The timber can then be stained to match the rest of the staircase.
If the lip of the stair tread doesn't stick out far enough for the 19mm thick timber boards, you might need to use 12mm.
